Since we're connected to Johto i was wondering if we were using apricorn balls or not? and if so are we keeping their original uses for colors or going custom

As far as I know, we aren't. Only olivine and cianwood are planned to be accessible, which don't feature much in the way of apricorns.

Yes, I don't think we are. We're using berries very much in the RSE sense.
